What if someone has 100 or whatever flags AP and lose some? Do they lose the AP?
Also I believe your idea is a negative-sum game, so over time, everyone would be at or below zero flags, unless 5v1 farming is organized.
The solution you are looking for is to remove CTF kill counts from character's stats. It's CTF, not deathmatch. Life looses should not count as long as objective is reached.
It is possible to add "deathmatch in crypts" to keep killers happy.
