At the risk of sounding slightly stupid what does it mean in the arena when it says you have the vortex crystal run, run where and why???

Somewhere/Anywhere/Everywhere just run if you dont want your hp to be reduced

Vortex Crystal basically pulls you and any party members into its vicinity while doing damage which sometimes can kill you instantly.

The best method is normally to run OUTSIDE around the arena in circles to avoid pulling other members into it. Its all about positioning of your team members and how you control the crystal.

It is by far the most annoying element of the Arena. Pumpkins don't come close.
