So I've recently jailbroken my itouch and have been downloading some apps via Cydia. The question I have is: Since these apps are not supported by Apple/ITunes (the reason you can only obtain them via jailbreaking) what happens to these apps when I need to sync my itouch to my iTunes library on my computer to put more songs onto said itouch?

Well there is an app from Cydia called AptBackup that I hear can make reobtaining the apps alot easier. I've heard of it used when u have to update your iPod and redo the jailbreak but it could work here as well. So after u download AptBackup open it and then:

You should first click “Backup” to backup the list of Cydia-installed applications.
Then sync your iPhone with iTunes to backup the list to your computer.
Next, upgrade & jailbreak your iPhone.
Once upgraded, install AptBackup via Cydia.
Sync your iPhone with iTunes to restore the list of Cydia-installed application.
Launch AptBackup and click “Restore” to reinstall all the applications
