Can someone tell me how to put a gem in a crafted item? I just made something and was not asked for it but I have a gem for it?

You craft items with only the items it asks for, nothing more or less. You cannot add a gem to a particular item just because you want to. Sorry.

It sounds like you need a crash course in Crafting. I'll explain:

You need all of the components listed at Burke in Forest Haven PLUS the recipe, which can be farmed from any boss (we think) in the Forest Haven area. The gem will be used as part of the recipe, and the recipes are only one-time use. Hold on to your gem, and starting killing Forest Haven bosses to find a rare recipe! Once you find one, go back to Burke and see what all you need to make what you've found.
