Adding onto what arterra said...... I have found that with the right skill build, plus the new gear, my engi actually has quite nice damage output. While single target it will never beat an op, with max transference you do good aoe damage and healing. The armor buff really helps with endgame content, and as far as the empathy ticks are concerned, if you keep casting it as soon as its ready, you don't even gotta worry about it. I personally find engineers to be highly underrated, you must be running with the wrong people. Add my engineer (skavengr) and ill show you how useful an engineer can be.
