If I buy an extra dungeons on the iphone version and I eventually get the iPad 3g when it comes out will I still have the dungeons I purchased on my iPhone version?

Yes, you log into Pocket Legends with an account (email/password), and you can use that account with either client (iPhone/iPad). All character data is saved on the server.
